2004 yamaha ttr 125 second gear making a clicking noise, this is normal or no,how do i fix ,,,,

the clicking noise is not normal, and could be a tooth off the gear, drain the oil and check for particles, and may need a mechanic to look at it, if it is a broken gear , it can cause more damage if you keep riding
