Your pickup coil is most likely bad.there are five wires coming out of the left stator side. three yellow or white and the other two are the pickup coil. trace them to the connector under the seat or tank . unplug the connector and check for continuity, if none is there , the pickup coil it is bad. yamaha sells the stator and the pickup coil together. very costly , you can buy the pickup oil off ebay for about $30.00. becareful as the screws holding the pickup coil in are lock tited in and need to be heated to remove them without damage.

Kill switches go straight to ground out the ignition. Chasing down the wires to the plug and disconnecting it should give you your answer. If it runs with the switch out of the circuit, switch is bad.
You can also do a continuity test on the switch at the plug, wiggle it around and watch for shorting. Best of luck to you
Tim, I would look at three main things first. Compression, spark and fuel. Once in awhile us mechanics can get a "hunch" of what's wrong but overlook some common problems. I would invest in a compression tester and a spark tester. Both are fairly cheap and available at any parts store. Simply unscrew spark plug and srew in compression tester and turn starter over. Observe the reading, do this for all cylinders. Then put plugs back in and install spark tester. Turn starter over and observe spark. If you can get your bike started again, check compresiion and spark when your unit fails. This should put you in the right direction. Hope this helps!
The dealer should get it going again ( at no cost ) because this first try didn't really fix the bike. When you get it back, ask specifically what the problem was and how they fixed the problem. This information may well help you in the future. If you tinker with the bike now, the dealer may claim that your tinkering is the cause. Chances are there is a bit of trash in the carb that is blocking the main jet. First thing to check however is the spark plug. Is the spark plug actually providing a spark? A bad kill switch or a maladjusted center or side stand switch would kill the spark.
G'day, I have a couple of ideas what may help. First I would think it was starving for fuel.Or maybe an unusual ignition system fault- So how do we find out? Well-you could try checking the bike for spark immediately after the bike stops. Remove the spark plug-Re-fit to the cap-place plug resting on metal where you can see it(DO NOT HOLD PLUG-HIGH VOLTAGE)-kick over & check for spark.If theres no spark-try a new plug but if the problem persists then the bike has a faulty ignition(coil,cap,plug,stator.ignition/kill switch,wireing) I think it is more likely starving for fuel. A faulty fuel tank filler cap vent or carby vent tube pinched or blocked. To check the filler cap-ride the bike & when the problem just starts-quickly crack open the fuel tank filler cap to let air in/out. If bike runs ok then the cap is blocked. To check the carby vents -just look at them & make sure none are blocked or pinched.They usually come from each side of the carby & one from the bottom(usually clear or semi-clear hoses). the flat battery shouldnt cause the problem and you said it has spark at the plug, so that sort of eliminates electrical problems. if the carb is clean and it has good fuel, its a bit tricky to diagnose. perhaps a sheared flywheel key, blocked fuel line( it might have a tiny filter in the tank on the ends of the fuel tap pick up tubes) or short in the kill switch may let it spark sometimes)
If the battery is no good , this can cause some of the problems described, as the charge system tries to put out as much charge as it can, and not be able to charge the battery.
Try a volt meter on the battery, should be around 12v engine stopped and rise a couple of volts with the engine running.
My thoughts...Light globes are made to withstand voltages of less than 16 volts. So if you are finding your headlight globe burnt out, it's because the system voltage has exceeded this. Have your voltage regulator replaced which will remedy the problem. Over voltage will have an effect on other electronic components such as the CDI unit and wreck your battery too.
