No specifications on wear by factory, but if the shaft shows sighs of wear...out of round...grooves etc you will need to replace...if there is any side to side(up-down) play then the oil seals need to be replaced

Take a close look at the shaft where the lobe is, is there play in the shaft? High mile bikes the bushing or shaft can wear down and not open the points correctly. You did a good job troubleshooting so far.
You engine is a pushrod type engine rather than the overhead cam design of most other bikes on the road. All Harley's are designed this way other than the V-rod models. As such, it has rocker arms to open and close the valves. These rocker arms have bushings that ride on steel shafts. These parts wear but the hydraulic tappets take up most of the wear but can't compensate for the looseness at high RPM's. This would be my guess. And, since I can't hear the noise, a guess is the best I can do. To find out if this is the problem, you'd have to take your rocker box covers off and remove the rocker arms and the shafts to measure the amount of wear in all the parts. The rocker arms can be "re-bushed" meaning you can have new bushings installed and reamed out to fit the new shafts you'll need.
I could be the bushings in the rocker arms and the rocker arm shafts. Bring the piston to top dead center on the cylinder that has the noise. Both valves should be closed. Allow about five minutes for the tappets to bleed down on that cylinder. When you can spin both of the pushrods with your fingers, remove the 5/16 inch bolts on the right hand side (pushrod side) of the head. This should allow you to push the rocker arm shaft out and remove the rocker arm. You may have to gently tap the rocker arm shafts out but it should not be difficult to get them out. Do not mix the rocker arms and their shafts up. Keep them together. Check the bushings in the rocker arms and the rocker arm shafts for wear. The bushings can be replaced and use new rocker arm shafts if this turns out out to be the problem. Check the face of the rocker arm where it pushes down on the valve stem for wear as well.
Yes, there is a small seal that goes inbetween the mainshaft and the final drive gear. If I were doing this job, I'd also replace the seal on the backside of the inner primary as well.
To replace the small final drive gear seal, you will need a special tool to remove the inner race of the primary bearing from the main shaft. Of course, I've seen lots of times when this seal was not replaced while in there with no consequences.
Also, check the splines on the inside of the front belt pulley. These are bad about wearing. I have seen therm wear to the point that they strip out and no longer drive the motorcycles. If allowed to wear too much, they'll start a wear on the final drive gear as well. You do not want that to happen as it will require the replacement of the final drive gear to repair this damage. You simply have the wrong sprocket ,there should be no play at all ,allso carefully check the spline edges they should be sharp edged if rounded your shaft will need replacing.some times a very small play can be felt ,but should not be visual. is the sprocket of good quality ,cheap items can be a bit dodgy.
sounds like the raditor could be blocked or the pump is spinning to fast install bigger radiator pipes also fill it with coolant completely to the lid and also bleed the air out off system get back to me if need any more help or you have done this
Take the water pump cover off, not the entire clutch cover. The water pump gear is driven by the primary drive gear on the crankshaft so you can put the bike in gear, stand on the brake and loosen the nut. I believe the impeller may be reverse threads. I'm not 100% positive of that. You can also use a 3/8" air impact wrench to remove it.
