Grab a can of WD40 and spray all the wiring you can get to... it repels water. if you want to troubleshoot it with the spray that's possible too. when it's doing that again... start spraying different areas of the electrical system... when it starts idling properly you have found the problem.
i'd start with the spark plug wires and coil

Honda sabre

I have an 04 Honda Sabre 1100 that does the same thing. If the rain is steady, it will actually die. After you come to a stop, it will start right away and run ok for a little while until you get up to speed in the rain and will die again. Very frustrating. Can't see any shorting when viewing in dark conditions. Bike shop also couldn't figure anything out. Any ideas?
If I figure anything out, I'll repost what worked for me.

Backfiring through throttle body on hot start up

Hi Anonymous, popping, coughing, spitting, or backfiring through the carburator is usually caused by air getting sucked in combustion chamber do bad intake seals leaking. Leaking exhaust gaskets can also be suspect. Remove air cleaner and backing plate, while engine is idling spray WD-40 or Brake Kleen around intake manifold to head area, if RPM's increase you have an intake leak and seals need to be replaced, also spark plugs will be burning whiter than normal. Good luck

Wont keep running

Maybe some water in an electrical plug. Remove the tank and dry it all out with compressed air or WD40. Work around the coils and other wiring. Also where the wires come out of the engine case.

2007 FLSTC engin has bad miss in rain

Take some Dielectric grease and place it on the spark plugs and also in the plug boots. It could be as simple as a little moisture getting in there and creating a more current friendly path.
