Why is the red light flashing 3 long, 5 short?
Download the above. Page 125 explains it all. The 3 long means 30 and the short 5 means 5. Fault code is 35 (30+5)

I have 01 honda cbr929 the fi light is on and the red check engine light flashes

FI means a fault in your ignition/fuel injection system, look up fault codes online they will pinpoint the fault for you. page 125 has list of fault codes . Do you have a Power Commander fitted? these can bring there own problems, try unplugging it all back to standard to see if fault goes away.

Honda cbr 929 headlight and turn signals dont work and fuses are good

headlight and turn don't come on all fuses are fine power to all connectors no short,how are these lights grounded or cdi trouble tell me what imissed thanks

Fi indicator comes on at high revs

The indicator will give you the information you need to find the source of the problem. The error code should be stored in memory
Remove the seat and find the service connector and short the two pins with piece of wire or paperclip.
Then turn on run then the ignition and count the number of 'blinks' that are indicated on the FI light - 'long' binks are the 'tens' digit and short blinks are the units; e.g. one long and two short would be 12 etc.
There may be more than one error, so get all the codes till it repeats.
There are too may codes to list here - post back with your results and will look them up

FI warning lamp on dashboard

2 long and 3 short blinks equals #23 malfunction which is the O2 sensor (California type ONLY).It is either not plugged in correctly, dirt on it's connectors or it is broken and need to be replaced.

2002 cbr 954 red light on gauge blinks

sounds like the engine management fault code signal. there is a free download service manual here. with it you should be able to decifer it
