I have a Honda Civic LX 98 automatic trans. and when the car goes from 2nd gear to 3rd it "jumps" (I don't know how to describe it, the car feels like if I were braking or something, it gets like stucked for a few seconds and then it continues normally). I hate this because its very uncomfortable for driving!
Have you taken it to transmission shop? if not there are clutch packs in the trans that can cause that problem and might need to be replaced also your car is equipped with a transmission computer and may have problem there have it read with scanner from local parts store or shop find out whats wrong for sure its worth the money to know for sure!

I just changed the transmission fluid (Hondas original) and the problem keeps happening... It seems the transmission is not shifting to 3rd gear properly...

do you have ONLY Honda specific tranny fluid in the transmission? if you use fluid for multiple vehicle types, you will get the lurch feeling or surge. Now I'm not sure about Hondas but with Dodges there is a points spring and cable near the top of the transmission for shift adjustments. you may want to try looking at autozone.com under repair guides or troubleshooting about your specific car. I use autozone's online help all the time and like it alot.
There is a guy who had a similar issue with a dodge vehicle ... "broken or missing return spring on the kickdown rod ... will hold off
1-2 for a long time, and when it finally occurs, you feel as though you
were rear ended by a freight train."
Do you have the proper Honda specific tranny fluid in it? It can lurch in shifting if the specialized fluid is not used.
