Hi I have a 2007 Bonneville Black with 2400 miles. 2 days ago I found a puddel of gas under the bike. Today I started working on the bike when I opened up the air cleaned it was full of gas I dryed it out...

The fuel flow was not shut off when you found the leak right? If your leak has not returned then it was most likely caused from the fuel being forced back through float bowl, then up and out the air inlet in to your air cleaner. How much fuel did you find? Once the flow has been shut of to the carburetor there's not much fuel left to leak out. Maybe a 1/4 cup.
If you had more then that it had to be coming from the tank.

take the cover off the ignition and see if the backing plate came lose and put the bike out of time.
if it is not even trying to start when you are cranking it. then it has to be a timing issue.

Acts like its running out of gas, raw gas smell

this suggests you have a fuel leak in the engine compartment. Possibly a leaking fuel manifold (injection rail), or the rubber line from the fuel tank is leaking where it attaches to the manifold. The fuel line to the cold start injector should also be checked. Rubber hoses on older cars become brittle and as they contract from very cold weather will leak. Turn the key to on for 1 minute but do not start the car. Then check under the hood for a raw fuel wet spot where the leak is.

Backfire

Yes, it could (and probably is) be an air leak. Check to be sure the carb is tight in the intake manifold, and make sure the hot-start isn't loose and is sealing properly. Also make sure all of the exhaust system joints are tight, an air leak in the exhaust will make a four-stroke pop and backfire like an old work truck with no muffler...
