SOURCE: I have a 96 arctic cat zr 580 efi that runs good

Remove handle bar cover, find 3 wires that come out of the right side throttle, follow them down to where they get just about under the cowling and disconnect them there.Find a wire to jump the 2 outside wires of connector and plug harness back together. This will disable your throttle saftey switch which is most likely the cause of your problem. The center wire is for the kill button on top of bars.

SOURCE: 1994 arctic cat zr440 right seal behind stator is

to replace that seal you do not have to overhaul the motor. but you have to drain the coolent and place the motor up side down and open the crank case and pull the stator of as well as the internal coil pack. the internal coils and stator must be off befor you can open the crank case. replace that seal and get black form a gaskit and put her back thogeather and you should be good to go

SOURCE: Have a 2000 ZR 7, runs great but from time to time

Try swapping your coils over to see if the fault moves with them. It sounds like a heat related electrical issue.
