Hey there. I have had EXACTLY the same problem on my 2008 MT-03. It just died on my 2 months ago, when I wanted to ride back home from work. Symptoms: it felt like the battery was dead. I checked it, it was not. Since it was still under warranty, the Yamaha dealer picked it up, picked it apart in the shop and came with the explanation that the central grounding point of the electrical circuit was corroded and therefore, no electricity could flow, explaining lack of ignition. They 'fixed' it free of charge. Yesterday, WHILE DRIVING on the motorway in Belgium, 120 kmh, my MT03 just totally dies on me. No more combustion, engine totally dead, no more head lights, no more dashboard. I managed to come to a stop without bailing but I could not start it again: same problem as 2 months ago. I have lost my trust in this machine, I think it suffers from some serious problems.
