They will all glow red when you let them idle for a couple minutes. The timing is retarded at idle I believe. Once reved up they will cool off. I figure best to give them a little rev once and a while to help prevent this.

If the bike is equipped with any kind of catalytic converter, then the extra raw fuel is burning up in the cat causing the glowing hot exhaust, and all that unburnt fuel in the combustion chamber is fouling the plugs.
Fueling issue running far to lean, choke makes the circuit richer so it will run , lean running causes over heating and serious engine damage if its running red hot, check the plug for white burnt or blistering will show lean running. Compression test to make sure the piston ring and barrel are not damaged over 110psi. Is the exhaust blocked restricted or dented ?
most common cause of this is running lean, common reasons are plugged fuel filter, plugged carb, weak fuel pump etc. basically a lack of fuel even If you are handy it can still be difficult to pinpoint
If your pipes are glowing at stops it's because you are running too lean. Running that lean will weaken the valve springs destroy your exhaust gaskets, and destroy your pipes as well. It's an 2002 so rejet the carb for whatever your combo is. Make sure you are running a #48 pilot jet and if the mixture screw has been tampered with , it should be about 1 1/2 turns out.
You have probably restricted the exhaust too much. Causing it to run rich. you will have to adjust your air mixture screw and lean it out. But first, check the color of your spark plug. Lean it out if it's dark, richen it if it's white. Your looking for a nice carrot color. The plug never lies. :)
sounds like it's running too lean, could be **** in the carb starving it of fuel. remove air cleaner and spray a bunch of carb cleaner in and let it sit overnight, or take carb off and strip it and clean
The engine is water cooled. The exhaust pipe is air cooled. Sitting idle and revving the engine is likely to exceed the cooling capacity of the motionless air. Air needs to flow over the pipe to cool it. If the pipe is glowing red while riding then consider re-jetting the carb. Too lean a fuel/air mixture burns hotter.
