Question about 1998 Audi A6
Missing on 1 and 3 yes it's electrical mate, if it was a tooth out on the timing belt it would be backfiring on exhaust or coughing back on the intake or lack of power but not missing on just 1 and 3
your leads may have been damaged in the repair process as they are just carbon nowdays and one squeeze will stuff em... asumming this is not a V6 engine.. but a straight line config.

Start by checking the spark plugs. Are they pitted? Out of gap? Replace spark plugs, spark plug wires, rotor button and distributor cap.
