These transmissions are pretty robust so don't panic.
The first indication that some folks get that their battery is failing is that the transmission starts to act up and set failure codes. Is your battery original?
Some of the early e46 transmissions had a defective design that caused a snap ring to pop off, but that caused a complete failure, not a judder, so that is not your problem. These transmissions sometimes experience a failure of the internal temperature sensor, which is easy to diagnose and replace. You check it by checking the resistance across the sensor wires at the ECM plug.
