Question about 1999 Lincoln Town Car
If it's just water, then the drain from the heater box may be plugged. On the lower part of the firewall on the passenger's side theres a drain tube, this may be plugged with leaves, etc. Find and clean the junk out, you will have to do this from under the car, careful as the water will drain out and get you wet.
If the " water " is coolant [ you should smell it ] then the heater core has failed and needs to be replaced.

My 1999 Lincoln Town Car did the same thing when it rained. There is a two piece plastic drain with a rubber edge that presses against the windshield.
I found (1) it had two places that were warped and not sealing against the glass.
(2) the passenger side has two plastic retaining screws and one was not holding the rubber tight against the windshield. Solution--- I cleaned the Glass and under the rubber seals then I got some Black Silicone rubber (RTV) and put a thin layer inder both sides of the rubber seals. Next I replace ths Plastic screws with stainless steel screws. --- Be carful not to tighten to tight as they only screw into a cheap retainer not the metal firewall. Also ther were leaves hidden in the Drain under a rubber flap that were not visual. I lifted the flap and stuck my finger in to pull them out. Hope this helps.

I'd check the hose from the air conditioner drain, sounds like it ether died from age or came lose and fell off ( mostly crack from age).

The heater/airconditioner box under the dash has a drain hose to allow condensation to drain when the air conditioner is running. If this hose gets plugged, rain may accumulate in this box also (if it's raining heavily), as it comes in through the fresh air intake.
Look on the engine side of the firewall, probably on the passenger side, for a hose coming through the firewall that is not connected to anything. It is usually short, has a 90 degree bend, and the open end is down. Make sure that the end of this hose is not plugged.

Your heater core has sprung a leak. Coolant from the engine runs through this device, and the leak allows the coolant to leak into the passenger compartment. If you check your coolant level in the engine compartment and find it down, you will have to replace the heater core. It is definitely not an easy job, as it requires dismantling much of the components in and under the dashboard, including the airbag, and discharging the air conditioning system.

This means your air conditioner drain tube is clogged. This will take about a hour shop rate to repair or if you look behind the glovebox you will see it. Thanks

The issue is condensation from your air conditioner not properly draining. This is usually caused by a damaged, or clogged drain hose. The condensation is supposed to drain outside the vehicle by way of a hose on the firewall area.

SOURCE: rain water leak
DodgeDakotas dot com has a lot of postngs about water under the Dakota's passenger side carpeting. My own 2005 is leaking, too. Main culprits to check: AC drain tube @ firewall (I think that some Dakotas had to have a 90-degree tube added to the outside end so that water wouldn't blow back into the cab. Great desing, Dodge. Rear window seal; Along the right-side window/roof pillar; the gromment in the passenger side door for a wire pathway. Sounds like some get this fixed under warranty - others meet w. resistance.
