if the cat is a stand alone cat with no downstream lamda sensor then all that wil happen is the emissions will be high if in the uk that would fail the mot test 1 having no cat fitted if that model/year should have plus out of spec emissions if its got a downstream lambda and removed/disconnected will display a engine warning and put the engine control module into default

I have 2 o2 sensors upstream and downstream before cat does this effect the co reading on colorado emissions test?

O2 sensors can and most often will affect your emissions readings. Changing the catalytic converter is USUALLY transparent to the tests, so long as they're working right.
Best suggestion, since you're spending money altering the systems anyway, is to run it. If it fails, you get one free retest. If it fails, put the O2 sensors back where they were at from factory and use the retest to check again. If the numbers are similar, you've got physical problems otherwise going on.
Overall, bear in mind that they put those sensors upstream and downstream for a reason.

Emission test failed HC (PPM)

i can be, only 2 things, or both.
1: engine running way too rich.
2: dead cat.
(both happens, too)
replace the cat, might be cheaper that full engine diagnosis and repair.
in a real shop we test the cat. using up and down stream tests.
with the 5 gas analyser.
but the truth is a new CAT can hide a very filthy running motor.

daves944 is dead right . you could try thrashing the ars of it just befor it go in again most mot places will do it for you if you ask them ,, but be warned if it go bang witch it should not its not ther fault,,,, it has worked for me more then once

Ford Mondeo failed its MOT exhaust emisson test

The advice that the garage gave you seems right. If any bushes were worn they would show up on the MOT Test. Try taking it to another garage to check out the Cat for your peace of mind.
