Sounds like a vaccum problem, do you mean lean condition and I don't know what your talking about "piston sensor" there is no such thing, give me the engine code #
Open the hood and listen for a hissing sound, now move your hand over the area where you think the hissing is coming from, slowly feel around vaccum lines, don't get to close to moving parts, if nothing found, shut down thw engine and remove the intake hose to the throttle body (looks like a small carborator,) it will look like a round metal circle, in that section spray carborator cleaner into the IAC (idle air control, it's a small mechined cut out onside the throttle body) the car might be a little hard to start at first, please send me the engine codes.

The check engine light had absolutely nothing to do with the security system - it was lit because the ECM had detected a malfunction with one of the sensors.
The shop must put an old style code reader and read the error codes that are stored in the ECM - they will tell you what is wrong with the engine. The codes should not be reseted unless the fault that caused them has been fixed. You should use another shop than the shop you have used now, they appear to be staffed by incompetents
The bypass must be redone properly - read this and follow their advices.
