On right hand drive vehicles there is a 'convenience' ECU under the front passenger side carpet (I think it swaps and is under the right hand side in a left hand drive) This ECU operates and controls all the systems you have described, they suffer water damage very easily. This will be the cause of your problems and unfortunately will need to be replaced and coded. The ECU was put in this place to keep it well out of the way of any contamination such as water, then the cars ended up leaking water straight on to it! The carpet in the front can be lifted up from the edge by the door with a few trims removed. You probably had quite a lot of water in there because water runs to the back of the car, by the time its visible in the back a lot of water has entered. Let me know if you want anymore imformation.

Have you cleaned out the drain tubes? There is a 'rain rail' underneath the rear lip, which diverts water off the top and down to tubes on each side. The tubes get clogged up with leaves and whatnot. You can use a coathanger to CAREFULLY clear the debris. Check out www.miata.net for more Miata information than you could imagine.
