Fuses are sized according to the size of the wires they protect. When you put a bigger fuse in that what the wire is good for, you risk damaging components, melting wires, and even starting a fire!
Using a 50 amp fuse versus the specified 40 amp fuse should not cause a major problem. But, I'd install the specified fuse as soon as you can.

There are two fuse boxes. A baqttery junction box under the hood on the drivers side and one inside on drivers side. Good luck.
