You need to connect a scan tool or trouble code reader to your OBD2 connector under the dash board. Repost trouble codes after you know what they are.
Auto Zone and some other auto parts stores will let you use their code readers/scan tools.
When your SES is flashing, your engine is running in a state which could cause damage.
Your problem could be as simple as a failed oxygen sensor, but you need to know the codes.
