I had replaced the battery, took the alt off and had it bench tested and it passed. I put the alt back on and was told to check the mega plug. One fuss look bad so i replaced it. I took the car to Autozone and had them then text the battery and alt. Both was good. The car ran fine for two days, then today the battery light came back on and the warning to check my charging system was back on. What could it be.

Do you have gauges on this car also?
If so, you may have a problem with what is called a "current shunt" resistor. This will prevent the car from recharging the battery....accordianman

Most charging circuits are in two sections, the section that charges the battery and the section that "turns on" the alternator when the engine starts. Your alternator has a built in regulator which is powered by a 15 amp fuse and a 7.5 amp fuse that also handles the gauge on the dash.
These circuits would need to be checked with a meter.

A ford needs a fully charged battery to work the alternator. You may burn out the replacement alternator by hooking it up to a dead battery. Get the battery charged and have it load tested. You may have a bad battery and it should be checked. http://www.cardone.com/english/club/select/electrical/protech/tech_bulletins/PT37-0006.pdf

SOUND LIKE ALTERNATOR PROBLEMS CHECK BATTERY CABLES. MAKE SURE THEY ARE CLEAN AND TIGHT.CHECK DRIVE BELT MAKE SURE ITS NOT LOOSE OR DAMAGED.IF ALL LOOKS GOOD CHECK ALTERNATOR VOLTAGE OUT PUT AT BATTERY WITH CAR RUNNING.BATTERY VOLTAGE SHOULD BE 13.5 - 14.5 VOLTS. IF NOT ALTERNATOR IS FAULTY.

the alternator bushing is worn and failing when the alternator reaches over 2000 rpm it basically does not contact the bushings any longer and will not make contact, make sure the belt is not slipping, other than putting a load test on the alternator to verify that it is working properly, as it may be the gauge. A test light will not help. A battery alternator tester is relatively cheep, even a corner garage may have one and help you out. Being an 05 it is completely possible that is the alternator all together.

My 2005 ford explorer check charging system warning light

if charging light is on w/ engine running, the fault could be the alternator or another component of the charging system.remove, clean and tighten battery post connections to check for alternator output, use a volt meter or multi-tester set to 50 Volts DC,w/ tester on battery terminals it should read 12 volts W/ engine off;13 to 14 volts w/engine running.if voltage increases when alternator is spinning, suspect battery

Check charging system light comes. Just had the alternator rebuilt but light still comes on.

There are alot of cars that have a alternator fuse I would check for that first if thats checks out the next thing to check is the wires going to the alternator as there could be a loose or bad wire that is in need of replacement.

"check system charging" is coming on at high RPM's

You have an alternator problem, have Kragen auto or a store like it test the alternator for proper operation, it's free.

ALTERNATER

Replace the battery first with a new one , at least to test it, if battery is not fully charging it may be the cause. After check that the alternator belt is well in place, with a good grip and is not squealing. If not you may fix it just replacing the belt or putting it back in tension.
More likely it is a problem with the alternator.
