You have a door ajar switch that has a bad connection, it causes this issue, The drivers door and the tailgate are the most likely places these switch's fail or developintermittent faults like this, Did this shop test the control module while opening and closing doors? If they didn't then they don't really know the system, take it to a dealer.

I had the same problem with my 2004 Jeep Cherokee and took it to a mechanic. They said that 2 wires had broke in 3 of my doors causing the loss of power in the doors. They fixed it for me, but it was pretty price at around 300 :(
Have 2004 laredo that the power locks/windows do not work from the inside and the dome lights stay on after the car is running and the locks do not lock automatically after it starts running? Now car will not start, will not turn over. When I turn key back to off position - the lights and dashboard go crazy. Any thoughts!
i believe in 96 they used internal switches as part of lock assy in the door. Most popular failure was tailgate and driver door as they are the most used door. if you have ability to remove either or both door panels and diconnect at the lock you can prove which it is
If it has automatic or a domelight that stays on for a while after you shut the door is on a timer relay and that is probably getting bad. As far as the door ajar message there is a switch in the door jam, look and see if you see it. Take wd40 and try to soak the switch try to get it inside the switch.If its incorporated in the door latch spray back inside the door latch real good. Open and close the door several times and see if it works then.
