Disconnecting the car battery will reset the alarm system. When you first connect the car battery, the alarm will sound briefly, then stop. You will have to retrain the alarm system to recognize your remotes. The procedure for that varies from one year model to the other. On my 1998 you do it by putting the key in the door lock and holding it full counterclockwise until you hear a brief beep from the alarm horn. Then press a button on your remote and the system will learn to recognize that remote.

Try putting the key in the door and turn the key to lock the door twice quickly to lock all doors then turn it to unlock the doors twice quickly to unlock all the doors. Then if that doesnt work check all the doors, trunk, and hood for the push button sensors that enable the theft deterent system make sure the buttons move in and out smoothly and are not sticking.

1999 Volkswagon Jetta Alarm System

I also have a 99 Jetta and I ran into this problem once or twice. How long do you wait in your car after closing the door before trying to turn it on? I've found that the car sometimes will automatically lock itself and engage the alarm system if you are inside of it for over 30 seconds without making an attempt to start it. When this happened to me, I would hit the unlock button on my keyfab twice and then attempt to start the car. Lemme know if this works for you!
