Usually you have to go to the (RRRRRRRRRGGGGHHH) dealer to get this fixed. most cases they will need to reset a computer setting.

You may want to try and pull fuse 11 or unplug the negative battery terminal for 10-15 seconds and reconnecting/inserting. You can also try a key dance to check for an internal errors, im not sure if a window motor would throw any however.
