My 2006 BMW 3 series high water temp light came on yellow, stayed on for about 30 seconds, then turned red. Also the heat inside the car started blowing cold. Could this issue be the thermostat or could it be something a little more complicated like a water pump?

That is the temp light for low coolant or over heating.

try using car with the ac on and see if it still comes on ,the ac will turn the cooling fan on on teh radiator --try it to help diagnose the problem

This warning lights comes on when your brake pads or brake fluid is at the minimum marks. For your safety please control it the brake and fluid level.

No it's fine as long as it turn's off, if it stay on take it in for services.

Insert key press start button,push scrool on top of indicator stalk,untill you see tyre warning. Then press end of stalk to reset

Hi , is the colour of the warning light red or yellow, red would be for oil pressure , yellow would be for oil level , but you may find that the oil level sensor has become faulty, reagrds mark

As for the limp mode unless you have an expensive diagnostic system this usually has to be done by BMW (anything to get ya to a dealership!!). The comms problem, is the key turned in the ignition?

The battery is low which is causing the alarm to activate, replace the battery. I'm going to guess that it gets pretty hot where you are between the times you listed. BMW cars have been known to be affected by heat.
