wow -- if your powertrain warranty expires in June then I would be kinda concerned about this problem and maybe take the vehicle down to a different Toyota dealer and have them look at it.
by your description it almost sounds like a valve might need to be adjusted(?),, but it could be something different and more serious.

The vsc, trac off lights came on because there is a drivability problem which is why the engine light came on. Hook up a scanner and find out why the engine light came on and fix it and the other lights should go out.

1st ...that should be covered under 6 year 50k power train warranty from the dealer.
But if your over....you need to unbolt the right side motor mount (on the water pump side) and lift the engine some with a floor jack to get clearance,
