Pick the code that says TCM and fix that one first. IT is a pity that you did not have the codes read before you replaced the engine as you have no base data to compare the results with. Work with the codes until you have all the problems sorted out but I have a feeling that in all the codes you will find a common unit/ sensor that will be the root cause of the problems.
Your vehicle is probably still under the powertrain warranty. Call the nearest Hyundai Dealership and talk with the Service Department. I think you can get this problem diagnosed & repaired under warranty (Limited Powertrain Warranty).
If you are talking about getting it replaced under warranty, you need to take the car to your dealership and they will have to test it with the factory battery tester. I work at a GM dealership and when we warranty batteries, our tester sometimes needs to charge the batteries for up to 4 hours before it will determine if a battery is good or bad. Just thought you should know that last part in case you were planning on waiting for a quick replacement.

you should have took it back first time ,the fault is to do with the control unit inside the gearbox ,its electrically operated and the manufacturer does not sell spares for the internals of an auto box ,so its an exchange gearbox complete ,a right rip off as far as i am concerned ,take it to another dealer out of town and dont tell them about changing the oil,
No, this is a dealer trying to get out of replacing an engine. I would talk to a lawyer and have them call the dealership. Stop leak VERY rarely clogs and I have never heard of an engine hurt by today's radiator stop leak. Maybe back when they put black pepper in the radiators to stop leaks that would happen but not now. PLUS BMW's have such great cooling systems that it would never happen.

Explain to them what is going on. Next, talk to the extended warranty company, keep talking until you get to someone up high in the company. Do not accept no for an answer, remain calm, avoid vulgar, keep going. If somehow nothing will happen, call local news agencies. Try to pressure insurance and dealer to give you your car back. Once you get the vehicle back, trade it in. Montero's are bad vehicles. Honda civic, Toyota corolla are good vehicles. I wish all the best for you.

P1004 is a intakemanifold short runner valve performance. they replaced the intake manifold plenum. cost $1200, but they repaired under warranty in the interest of customer satisfaction. my base warranty is out by milage, yet they repaired it for free. now that is a great dealership. I would talk to the dealer, this is a manufactirer defect, also it may be covered under federal emission warr. 7/70,000
