My 1987 vw jetta hesitates during acceleration until about 3000 rpm then takes off. it idles ok, not great but not to rough. plugs are new. wires are new. air filter is new. no water in fuel. dont know what it is. Timing?

Check timing of the engine is right using an engine timing light. Make sure the timing belt or chain isn't worn or slack. The head gasket could also have gone and may need replacing.
Ok P0325 Knock sensor (Bank 1) There is a way to test the resistance, but I dont know the specific Ohms for your vehicle. P0400 EGR Flow This means that there is a buildup of carbon and other things in all the passages that go to the EGR. Clean them out before looking at the knock sensor. Bad misfires can cause the knock sensor to go out of range. EricTheCarGuy has some excellent videos (youtube) explaining how to go about this.
I know you mentioned the EGR valve has been replaced, but you may have a bad 'new' part. I know the car is electronic, but has anyone checked its ignition timing (timing belt been looked at, I know it only has 77k on it). Is the fuel pressure regulator OK and it vacumm supply?
SOUND LIKE PCM LOST PROGRAM OR MEMORY WHEN BATTERY WAS DISCONNECTED.VOLKSWAGON ANYTIME LOSE BATTERY POWER OR DISCONNECT BATTERY IT WILL LOSE MEMORY.IT HAS TO REPROGRAM WITH A SCANNER IT WILL NOT RELEARN IT MEMORY LIKE SOME CARS IF CONTINUE ON DRIVING IT WILL IDLE ROUGH AND HESITATE UNTIL REPROGRAM.
Sounds like its missing on 1 or more cylinders. A check of the plugs and wires is in order, Could be a fouled plug or a loose/bad sparkplug wire. Best of luck.

Does the car always hesitate during acceleration? If it ALWAYS struggles when it starts or ALWAYS hesitates on acceleration then I would say the issue is fuel delivery. If the problems are more intermittent and come-and-go then it could be an electrical issue.
I would start by changing the fuel filter. Changing plugs, wires, cap, and rotor are all good things to do as your budget will allow. I doubt you will have to change your injectors.
If you end up replacing any rubber fuel line, be sure to use the high-pressure stuff made for use on fuel injected cars.

So far you have done all but change the leads! This will help dramatically BUT if your head gasket is blown I'm afraid you'll have real difficulty in get it to run smooth as water/steam is possibly mixing with the fuel causing very poor ignition.
I did the same as you on a Golf as soon as the new leads were fitted Bingo a New Car, However there wasn't a head gasket issue.
