Run a compression test or take it to a shop and have it put on a scope, you need to make sure you have the basics of a good engine first, while misfires can and usually are electrically related they can be from mechanical problems as well. With a scope you can isolate the cylinders that are at fault and also stick a vacuum gauge on the engine to see if it is steady no needle bouncing around, which would indicate valves, cam etc.
