If i replace the ignition cylinder in my 1999 jeep grand cherokee will i have any problems with the anti theft system

You should not have a problem, the ignition cylinder only transmits the ohm reading from the key to the anti-theft module and it does not produce its own ohm reading or any kind of signal.

I need to replace the key cylinder. How do I do

disconnect the neg battery cable. remove the plastics around the steering column, this may entail removal of neighboring plastic components. there should be a small hole or pin on the bottom (or top) side of the key cylinder housing, with key in acc position use a small punch/screwdriver, nail etc to release the key cylinder lock, remove cylinder. reverse the steps for replacement.

My key will not enter the ignition in my 2004 cadillac deville. It was working OK this morning. Now it won't.

One of the tumblers in the lock cylinder has fallen and is jamming key. Cylinder will need replacing. Try gently tapping on cylinder ring and key while trying to insert key . If you do get it to turn, don't shut it off till you can get it somewhere to replace cylinder.
