Quite possible you have a bad ignition coil. As coil heats up it breaks down and will not return to normal till it cools down. Check for spark the next time this happens. If spark is weak or not there, it warrants testing or replacement.

SOURCE: i am getting the codes
The codes are as follows,
P0320 does state it is for the crank sensor. If this codes comes back even thought you replaced it, there is still an issue, maybe wiring, but not common.
P1299 states a vacuum leak, and that the idle air control valve has closed, maybe due to the vacuum leak. These are two seperate issues, but may be related.
I'm assuming you cleared the codes and they come back?
Look around for an air leak, as it may be an intake leak. Sometimes you can spray carb cleaner around the gasket area to hear if the idle changes, to try to find the area.
Also, call a dealer to see if there was an issue. Some times dealers had to "flash" PCm's due to bad software.

Have you checked the coolant temp sensor. They also have something called a MAP(manifold absolute pressure) sensor that could be causing this issue. This sensor will have a 4 pin connector and 1 vacuum line going to it. Should be on the firewall, just behind the engine.
