How hot for how long? Aluminum heads on this engine are very easy to warp if overheated. You can start of by checking your oil dipstick. If you have frothy milk chocolate colored oil or foam, you have water in the oil. This would be a sure sign that you have warped a head, cracked a head or cracked an engine block. Check your coolant, if there is oil in the antifreeze it means the same thing. Check these items out and then repost. It could be something else.

My 2002 Mazda tribute ran hot. I found out my heater connection was broke. But when I replaced it. It still ran hot and now it taps real loud when the motor gets hot.

Need to discover why it is running hot to start with but not drive if it is causing the motor to get noisy. Overheating can be due to a thermostat stuck closed, cooling fan not turning on, low coolant level etc. Need to get to the bottom of the overheating before engine is damage badly.

best do it cold and a running motor helps circulate the air out

Be sure you check engine oil level often. The low oil sensor will disable the ignition. If you turn A/C on the cooling fan should run continuous, Check the fan relays. Make sure coolant level is correct at recovery bottle, never open radiator cap. A scald hazard exist, be careful. This car is old and complicated, and is beyond your skill level to repair. Try to inquire here for advice, whenever possible. Don't throw good money at bad money

It sounds like the engine fan is not running for a few minutes after ignition off and when the engine is hot. Unless you have checked it already, I suggest you check after engine warmup to see if your electric cooling fan is cycling. If not, the thermostatic switch may have failed or the fan itself. This switch is often found on the lower radiator tank; it will have either one or two (depending on whether the switch is internally grounded or not) wires coming from it.
Avoid letting it get too hot otherwise you will be replacing a head gasket and possibly need a resurfacing of it.

no - an alternator will NOT cause the engine to overheat like you have stated.

Heater blows cold air

With the car warmed up,feel the heater hoses, are they both warm/hot near the firewall in the engine compartment? If they are both warm/hot,then the heater core should have circulation through it and it may be a "blend door" issue in the heater a/c assembly. If they are not warm/hot then the heater core could be dirty and plugged up and needs to be flushed.
If the above does not help,a drain and vacuum of the cooling system and vacuum refill will remove any trapped air.
Sometimes, clamping off the top rad hose and holding the engine rpm at 2000 rpm will force trapped air out of the heater core.(Watch temp gauge when trying this)
Lastly,a NEW thermostat doesn't mean its working correctly.
