It sounds like some thing you have done if the fault started after the tune , did you check the gap on the new plugs, check the firing order as it may be messed up . 4 cylinder 1342 6 cylinder 153624 in direction of rotation.
better change out your Plenium (Intake) before it ruins your engine ! Part is about $125.00 and comes with gaskets and a new Intake and new EGR Tube you replace also, what it is doing is leaking internally and burning it, it will eventually start to miss and quit on you Hydrolocking the engine. water does not compress in cylinders. If you are lucky you won't have to do lower intake gaskets or head gaskets......But get it fixed before too LATE !
Does the fuel gage read any higher now that you put fuel in it? If so, It was probably out of gas like you suspected. However, running a vehicle out of gas is extremely ******* fuel pumps. If your fuel pump was worn, with a lot of miles, it is probably toast now.
Does the miss quit or does the engine quit. If it misses for a while and then quits missing, you've probably got a fouled spark plug caused by oil fouling the plug after the engine sits a bit. The root problem is leaky valve seals. The quick fix is try new plugs.
have the alternator tested and if you have over 40,000 miles check out the drive belt and i was working on my expedition and it was one of the coil pack on one of the spark plug that was bad and cause the truck to shake and miss
