Does the back interior light work? if no, chances are you have the #1 problem with back windows in 4runners, a connection under the back door panel, works itself loose, just plug it back together tight.otherwise check the fuse.#2 if that doesn't work did you bump into the back door, motor placement is sensitive to dings, and gets stuck. if not those prob a motor? i think i am not a mechanic.
My friend just had this problem and he reached in and pulled the inside door handle back as far as it would go, and then let it go, allowing it to 'snap' back. For some reason this fixed it. We have no idea why. By doing this on one door, both rear door locks freed up and the rear locks are now working. Before, both rear locks were stuck and you could not open the doors from the inside nor the outside. Not sure why it works, but maybe it will work for you!
I had the same problem on my 96 Cavalier and it ended up being something so stupid. With me, the latch to open it from inside would get stuck in the open position after pulling and needed to be pushed back down so that the trunk would remain closed. It wasnt blatently obvious as it was barely stuck up, but it was enough to prevent locking. Hope your problem is as easy to fix as mine was!
