auto or manual?
Either way you need the box repairing or replacing, which ever is cheapest. Gearboxes are not for amateurs and VW are known for gearbox issues.
the battery thing is likely to be coincidental

The car hesitates at initial acceleration. The RPM's jump to 3 then to 2 then to 1 before it stablizes at 40 MPH and seems fine. It feels like a jerky acceleration and is not smooth like I think it...

If it only happens in one particular speed/RPM then I would be looking into TPS throttle position sensor. Please check and spray carb cleaner on the MAF mass air flow sensor only.

I have a 1999 civic ex auto. when i first start the car and drive it run fine for about 5 mins then the car slows down and wont accelerate at all. from a dead stop it take about 10 sec to get up to 20 mph....

try moving the shifter to first and then second gear, until you get to drive. if one fails to switch then it can be a transmision problem. when that happens also try shutting of the car and restarting it and see if it continues to do the same thing. this might be because the trans is warm and does not shift properly, also the result being you need a knew trasnmision.

Sound like you have a plugged cat converter. The warranty is 8 years 80k miles. Have it checked first.

2009 Toyota Camry problems

All Toyota auto trans cars downshift when descending a hill when you tap the brake. This is called "Downhill Shift Logic"; what this is for is to eliminate the double shift when you come to the bottom of a hill and then accelerate. Normal condition. Usually happens above 38 MPH.
Also: The cruise will accelerate when going uphill. Normal condition.Plus: The cruise will not disengage back to the set MPH after you top the hill. Toyota recommends to disengage the cruise when encountering steep terrain.
