I have the same problem with mine. Shifts OK if you don't push it hard, right? I think this is normal for this car. Any other issues with this car? I've been fixing mine up for a while now.

My 99 cougar shifting is difficult until i drive for a while, then it gets smooth.... now shifting in 3rd it makes a grinding sound.... do i need to replace clutch, or are my shift bearings just bad?

if u shift in to like third let it slow down alittle and then mash the gas if the engine winds up and it dosent go faster its the clutch but if it starts picking up speed its the tranny

Well i have a 99 couger and i had to replace the pcm so took it to ford dealer had the car re programed so it would start now when i put it in drive it takes off in high and want shift up or down and speed...

most likely you need to replace the speedometer sensor..it control the transmission shifter by sending the signal to the pcm and the pcm to transmission shift solenoid..that why it don't shift right

1999 cougar has blown code p1744. will only shift automatically from first to second then only revs really high but wont shift

Your codes indicates a stuck torque converter locked in the open condition.

This is a mechanical problem and only a mechanic with the right tools and parts should try to fix it.

At least you have a chance to keep the cost down by doing it sooner rather than later right?

My 99 cougar stick shift is acting up the Battery

If the alternater output drops when the rpm's increase
you may have a slipping belt. Stop at a parts store
autozone/napa/ or advance. They will put meter on it
for free. Hope this helps.

here is illustration. 1 bolt holds it in. VSS sends vehicle speed information to computer so it can determine shift timing, fuel input, etc.
