What would cause 2004 thunderbird left rear turn signal to not work and bulb is o.k.

You need to check for power to rear light if none start to check wiring in reverse. Usually at turn signal switch or under drivers side carpet.

Im replacing a tail light circuit board on both rear lights, is their any special way to do this

just check accurately bulbs if you mixed it could happen like that, some cars for the brake lights use two contact bulbs some of them single contact, two contact bulbs can give two signals which one is used for brake ligths and another for taillight, so check the bulbs carefully

Ligth problem...

Just the rear turn signals or all of them? Sounds like an electrical system problem. Have you had any work done to the car recently? Check all of your fuses first.
