Question about Ford F-150
That model of alarm has an engine cutoff module : it cuts the power to the ECM if activated. Now it appears that eiter yo can't deactivate it or that the engine module is defective.
That alarm is custom one, it didn't came with the truck from factory. As such only the person who installed it know it wiring so the dealer really can't help you here.
The easiest and fastest option is to remove this defective system and install a new one - a job that any shop can do it. It will be best if the shop is one specialized in security systems.
