Sounds as if your 4x4 actuator failed to get all the way out of 4 wheel drive. Try shifting in and out of 4WD, backing up some, etc. You may have to replace the actuator, or some part of that system. Could be time for dealer diagnosis.

Diagnosing a noise like this is nearly impossible over the internet, have a local shop look into this noise.

My car stalled which it had never done before, it wouldn't start for a little bit, but when it did it has a high whiney type of noise and smoke was coming from the alternator

It's possible that the bearings in your alternator are toast, and seizing up causing too much resistance for your motor to turn. I've seen AC compressors that would stall the engine whenever the AC was turned on because they were seized up. You can try removing the belt for a SHORT period and see if it operates more normally. If the alternator does not spin freely by hand, or creates a lot of heat, it's time for a new one.

2000 Beetle Loud Whirring at start up

its your secondary air pump. it turns on in the cold morning to inject more air into your exhaust, something about emission. its normal to be high pitched. once on my car it was way loud, i looked and the hose had disconnected. either way its normal if its not super loud. but if its everyone is looking at me loud then check for loose hoses!

Rear diff noise

We have to be sure where the noise is coming from, a advise you or ask someone to do the following tests:
  1. jack your both your rear tires and make sure its stable. turn your tires either manually or by shifting gear into reverse and try listening to any humming or whiny sound or vibration not only from your rear differentials but also your transmisssion and independent transfer case.
  2. Be sure it secured and will not move and will not squish you under.
  3. also check on your rear propellers, differentials for excessive play
  4. If you determined where it is coming from, check on your gear oils.
My own assesment from what you have just told us, is I would also check on your clutch system, because whiney noise only exist when you are backing up the car. I hope you would pin point which part is causing the whiney noise to save you all the headache of having it repaired.
Comment after you determine where it is coming from.
Thanks for dropping by fixya
