Check timing sounds like it might be off set at 10 deg BTC, also check plug gap set @ .030-.032 inches

ok if you battery is good and your alternator is working properly then check your fuel pressure,it may not be reaching the injectors so make sure your fuel lines are ok and tight,once you check your fuel pressure that will give you and idea if the fuel pump is bad,then you must change your coolant temperature sensor in case it be bad,also check your air filter replace it with a new one,now if your fuel pump vent is clog that could also cause problem and you will burn more fuel

Rough idle and hesitation but runs ok driving around new plugs wires hell its a brand new motor

Did you check your injectors? It could possibly be a bad fuel filter or pump. Replace the filter, its along the driver side frame right as the bed starts. If thats not it check the fuel pump

Hesitates badly and almost stalls when accelerater is depressed. Improves as car warms up.Air filter is new. Spark plugs are new. Mass air sensor is clean. Runs good other than the iniatial hesitation....

Possible, but it is for sure a fuel issue and must be checked starting from a choked fuel line, low fuel pressure at the pump or a bad blocked injector which improve on heat.
You will need to check the details of each to finalise the suspect.

Have your battery checked - could have dead cells. Even though you have changed fuel pump and filter is fuel getting through could be a blocked line.
