I own a 2006 jeep commander. I replaced the water pump (it was totally shot) last night, and this moring it overheated again. The warning I got was thremostat overheating. What can I do to fix this problem other than taking it to a dealer? I bought it used, and it currently has 45000 miles.

I'm not really familiar with JEEP mechanics but if you've replaced your water pump and it's still overheating with full water/coolant level, you should check the thermostat; when it fails, it's a common cause or overheating in all kind of cars
I'm attaching some links to Youtube tutorial about replacing thermostat in a Jeep but you can expand your Google search using terms

Hard to say with out being able to diagnose it in person. BUT! I have seen on few occasions the impeller either disintegrate or come off the water pump shaft. I would also make sure that the coolant is full. sometimes an air pocket will cause the cooling system to "air lock" not allowing coolant to flow properly if not refilled properly.
try the water pump - first - make sure the radiator is really full - take the cap off cold and fill - if it looks full - start and run 8 minutes or so - then fill it up - look at ur fan belt - is it tight - tight is about how much pressure u use to make a firm hand shake with little movement - any movement over about an inch is loose - when the jeep warms up the belt can slip and not even make a noise - - new materials don't always squeal. - then be sure ur water pump is ok - they go slowing - the fins wear down - one more thing is the radiator - u don't say how many miles or what maintenance schedules you have or not so that's it for now
not a battery problem if you could still drive it with lights off,but you do have a loose connection some where, can't tell you why your battery went dead 2 nights ago
