I have seen two issues with this trans that makes the over drive light flash and ck engine they have a problem with shift solenoid pack problems with low pressure and a band servo that breaks so you would loose 2nd and 5th very common stuff!

This information is on pages 8 and 9 of your owners manual.

Service engine soon Illuminates briefly to ensure the system is functional. If it comes on
after the engine is started, one of the engine’s emission control systems may be malfunctioning. The light may illuminate without a driveability concern being noted. The vehicle will usually be drivable and will not require towing.
    Light turns on solid:
Temporary malfunctions may cause the light to illuminate. Examples are:
    1. The vehicle has run out of fuel.
    2. Poor fuel quality or water in the fuel.
    3. The fuel cap may not have been properly installed and securely
    tightened.
These temporary malfunctions can be corrected by filling the fuel tank
with high quality fuel of the recommended octane and/or properly
installing and securely tightening the fuel cap. After three driving cycles
without these or any other temporary malfunctions present, the light
should turn off. (A driving cycle consists of a cold engine startup
followed by mixed city/highway driving.) No additional vehicle service is
    required.
If the light remains on, have your vehicle serviced at the first available
    opportunity.
    Light is blinking:
Engine misfire is occurring which could damage your catalytic converter.
You should drive in a moderate fashion (avoid heavy acceleration and
deceleration) and have your vehicle serviced at the first available
    opportunity.
Under engine misfire conditions, excessive exhaust temperatures
could damage the catalytic converter, the fuel system, interior
floor coverings or other vehicle components, possibly causing a fire.

O?D light flashing on 1998 ford explorer saying it is off. when you try to drive it the overdrive goes in and out.

the overdrive light flashing on a A4Od transmission is a fault signal for the transmission , just like a ck engine light but for the transmission only , get a code read to find the fault stored in the ecm and then you'll know what exactly it is
its very common for engine swaps to have a few intermittent sensor failures on restart due to the connectors all getting maybe not all the care and protection they deserve in the swap (plastic baggies) and having a bit of dirt and corrosion in them now (spray contact cleaner)

with the od in/out/in/out an educated guess is that the engine throttle position sensor is not being read now , but a code reader will tell all

Overdrive lihgt keeps blinking whats the problem??

Error in the torque converter/transmission. Need the code read to see if there are additional check-engine issues. There usually are.

Had the engine replaced in my 99 explorer and now the overdrive light keeps flashing

The overdrive light also serves as the "check engine" light but for the transmission. If its flashing it means the computer recognizes a problem with the transmission or its electronics. If the engine was just replaced, they probably forgot to plug something in, or some wiring got damaged in the engine swap. It can be scanned with a scan tool for a code and the code will indicate what circuit is at fault.

O/d light flashing on 1995 Ford explorer. Started

You should have the computer self tested by someone with a scan tool. The flashing overdrive light indicates a concern with the transmission. Self testing the computer should produce a fault code and give you some idea of what is wrong.

My overdrive light is flashing indicating the overdrive is off

this could mean there is a problem with the transmission, but most times when OD light is flashing it is because the wiring to the OD switch is broken.
is the OD switch on the end of the gear shift lever ?
or does your vehicle have the shifter on console between seats ?
