There is no such code for a 2005 Ford Freestyle. P0641 does not exist in the code chart. It goes from P0622 to P0645. Are you sure you wrote it down correctly?
You have a timing issue. The spark advance is igniting at the incorrect time, with relation to piston and valve position. The engine will begin to overheat and eventually will seize. The timing chain and gears need replaced. Approx. Cost is $5-700.00 at most repair shops.
The signal for charging system goes from the generator to the PCM, then to the instrument panel gauge. If that signal is lost or the PCM is sending a false signal the light will come on. Unfortunately, there is no way to check that without a Ford IDS scanner through a dealer. It may have a bad wire or bad PCM. I have seen loose terminals or broken wires from wiring connector at alternator. I would definitely check there before going to a dealer though.

I have a hard time believing all coils have to be replaced. Was this a Ford dealer or an independent that told you this? I would seriously get a second opinion.
