The A/C Filter light is a gadget. Not tied to any vehicle system. Rest to zero, with buttons top of dash ,by the two vents

Mil Lamp (engine lamp, check lamp) is a possible system malfunction. Retrieve code and diagnose

My 2004 lincoln ls air conditioner is blowing hot air. The ac filter light is on and so is the check engine light. Please help. What could be the problem? Does the system just need to be charged?

Your issues can not be answered easily or definitively, as the LS is very complex and all electronic.
I would need the stored codes, that set the check light (MIL Light)
You can cycle the right dash display to ACFilter and Reset, with the top row of buttons,in center of dash. There is no sensor on the Cabin Filter. All the dash displays, are just reminders, you can set any way you want, % wise.

Possible issues--Fuses
-- Coolant control valve
--DATC module

You will need a really good Technician, not a general mechanic, to diagnose your problem
You need to put a professional scanner on it, to start any diagnostic work

The computer probably needs to be reset. there is a procedure for it somewhere but the quick easy way is to just disconnect the battery for a few minutes, This usually resets the computer and solves intermittant issues. Also, the air conditioning may be as simple as replacing the cabin air filter. My 2000 Lincontinental had the same issue only it would blow hot air. A local ripoff mechanic charged me 250.00 to look at the a/c after he cut a line into and had to replace it at my cost. he said I needed a new system for $1700.00. I walked away without using his "service" Later I checked the air cabin filter and found it was completely clogged. I replaced it for $30.00 and the air started blowing cold immediately. The cabin air filter is located under the hood. The plastic trim that is under the windshielf wipers has air channels in it. On the left side is where the cabin air filter is located. The best way to do it is to get someone else to change it at one of these quick lube places.

Heater only bows hot air

U have a bad temp selecter cable.....or control knob itself....u can reach to the left side underdash and open vent by hand and it will stop the heat....i once installed a vent pull out type cable the cars in the 70,s and it allowed me to open and shut vent for hot/cold....but either way your cable isnt opening air vent...GL
