I just had the same problem. I found a mouse and some dead baby mice in the same spot. I found that the vibration/noise was coming from the area of the Cabin Air Filter. I have a 2005 Sienna and was able to find open and get behind the glove compartment and access the Cabin Filter. I pulled and out and found a Mouse Nest. I cleaned out the nest and mice and replaced the filter. The Noise, vibration and smell are all gone.
