Make sure the car is on level ground. I had the same problem several times. Finally figured out in talking with the Audi service adivsor that if the car is on a hill (like my driveway) internal sensors can't tell the position of the top so it stops.
The owners manual has procedures for manually closing/locking the top.

I have seen this problem many times. One of your microswitches is either giving a false reading or fell of its retaining bracket. It is much easier to diagnose with a scan tool. My first guess would be that your retractable cover in the trunk lost it's switch input. Check the switch that is contacted when your cover is pulled out. If that is o.k. look inside the hard top deck lid cover very carefully and you will probably see either a broken wire or a loose switch. You may have to manually close your top becuse the switch inputs are illogical. Your manual will tell you how to close your roof.

You are probably low on fluid.
Behind the rear seat is your motor/pump/reservoir combination.
With the top down, fill the reservoir to overflowing with ATF.
Cycle the system a few times and repeat.
Do this till the reservoir will take no more fluid.
Check the lines and cylinders for leaks. The fluid must be going somewhere.
If you replace any lines or cylinders, always do them in pairs.

Testimonial: "Makes sense, but I don't know where to measure the fluid and what to fill it with."
