That's correct. If the engine is not running AC is not supposed to work.

Should be in the relay and fuse block under the hood next to the fender. The diagram should be under the lid after you take it off of the fuse block

Radiator/electric fan relay/fuse

One of those fans may only be powered during AC operation, the other should be controlled by a thermostatic switch often mounted on the bottom tank of the radiator and may not employ a relay at all.

Audi a4 1996 2.8 Quatro - Freon Low pressure input- where it is :)

It should be directly in front of the firewall on the mid-left side from the frontal perspective
the port should be covered by a green plastic cover

Auxiliary fan

I think there are two fan switches on the 99 but I don't recall for sure. At some point during the B5 chassis run (96-01) they went from two two-wire switches to a single integrated switch. It's possible that you have the two switch design and only changed one of them. Also, your fan clutch could be shot. If you spin the fan, it should spin one revolution or less and then stop. If it spins freely the clutch is shot and needs replacement.
