If the voltage output is 14.5 at the alternator, and by the time it reaches the battery it is only 12.5 to 12.9 volts, then there could be a bad connection in between the battery and the alternator.
Actually, on my Cadillac it says that it doesn't red flag the charging system until the voltage drops to 11.5 volts or lower for an extended period of time.
Maybe, the battery is loading down the alternator's charge and has a bad cell or something. I'm not sure without testing it on a starting charging machine.
