O?D light flashing on 1998 ford explorer saying it is off. when you try to drive it the overdrive goes in and out.

the overdrive light flashing on a A4Od transmission is a fault signal for the transmission , just like a ck engine light but for the transmission only , get a code read to find the fault stored in the ecm and then you'll know what exactly it is
its very common for engine swaps to have a few intermittent sensor failures on restart due to the connectors all getting maybe not all the care and protection they deserve in the swap (plastic baggies) and having a bit of dirt and corrosion in them now (spray contact cleaner)

with the od in/out/in/out an educated guess is that the engine throttle position sensor is not being read now , but a code reader will tell all

Will a 4.0 engine out of a 2002 explorer work in a 2005 explorer with a 4.0

The short answer is maybe.
The actual long block part of the engine is used in 2002 - 2005 models, but there are 3 or 4 versions.
If you are wanting to swap out a complete engine from one year to the other, I doubt it. Most of the parts will probably work, but not all.
One big factor is wiring harness hookups.
The problem with swapping engines today compared to 25 yrs ago is now each year has to beat the fuel economy and emissions of the year before. So each year is a little different.

Can i install a 1998 ford explorer transmission into a 1996 ford explorer body?

The quickest way to answer your question is for you to contact a salvage yard and ask them. They have master lists / data bases which will cross reference virtually any swap on any vehicle. Some of the bigger yards are on-line which makes it a lot easier.

Good luck with the project.

Engine light is on, flashes when driving above 100 Km

stop by local parts store (Autozone,Advance, etc) and have them do a free fault code test. They can print out a list of faults and clear the codes
