open the light box under the sunroof the you will find the sunroof engine and gear .
open the tree screw end pull it a little .now pull off the sunroof check if the both side are in the same position .if not pot them in the same position you will bee able to do this because the engine is not attached .now close the tree screw .it should work .but maybe you will have to adjust the engine and the sunroof ,because the sunroof is not open until the end or the opposite .you can do this bay moving the engine when it is not attached to the right place .

According to the 2003 owner's manual (2004 should be similar) there is a specific procedure for calibrating the moon-roof's controller. The electronic controller may have lost its calibration settings due to an electrical glitch or disconnected battery.
Look up he exact procedure in your owner's manual as it may vary between different mdel years or OEM moon-roof suppliers.

remove the sun roof motor drive and close the sunroof manually, then reinstall motor, which by the way is the most likely part to cause this.

I can't tell you how to close it manually but I think you should do a couple of other things first.
Remember I am not there to help you and I am only trying to help so be kind with your rating of me if my ideas fail,
Check the fuses first. It may say sun roof on the diagram on the cover of thefuse box which is probably under the dash.
If it does not say sun roof i don't know what else it would be called.
Just check all the fuses one by one if the diagram doesn't help. You will be looking for a burnt fuse. there is a wire on the inside that will look melted oe burnt. replace it with the same amp type that came out of it. Keep checking the rest of the fuses even if you find a bad one. Sometimes more then one blows at the sametime. If all the fuses are good or your replaced a bad one and it still doesn't work then I will have you check the switch. Yo7u can take the switch out and pull the two wires off remembering where they went. There may be three wires but only pull two off at a time. You want to touch two together using different combinations until the roof closes or trys to move. if this works then it is your switch. Be sure to have the key on in the on position while testing this. it will not shock you so don't worry. If the ends of the switch wires are coverd then you will need to get a wire that you can bend and put in to the two ends conncting them to make a good circuit. The must touch metal to metal. If all the combinations fail then it may be a bad motor after all.
