So I have an 04 Chevy Duramax with an Allison transmission in it I have a EFI live chip put in it and whenever I have the chip turned up too high it wants to slip makes overpowers the transmission so it...

by you adjusting the chip settings you are probably upsetting the transmission TCM unit.
I suggest that you talk with an accredited Allision transmission service shop and work out how to set the chip and system properly

If the security light is flashing, the chip in the key or the sensor in the key lock may be faulty. If the engine computer "sees" the right chip in the key, it allows the engine to start.
If the light is not flashing you would need to check for power at the starter when the engine will not crank. Also try cranking in neutral.

There are different faults that may result in the same problems. Check the shift lever linkage. Check the brake light switch located near the pedal. Replace the transmission fluid to drain metal chips in the fluid. If that does not fix the problem, the valve body or the transmission may be damaged. As first action do a full code scanning at the dealer place to reveal if transmission-related code had been stored in main computer and transmission control module.

I need to reprogram my engine computer, to factory settings. Is there anyway I can do this, or do I need to take it somewhere?

A 1994 is an OBD I computer. My understanding is that if it has been reprogrammed, someone has replaced the chip in the computer. If the seller did not give you the original chip, you will need to find a computer from an identical (and I mean identical in almost every regard but the paint color) junk yard car.
Go to the websites of the aftermarket performance parts vendors to learn about 'chipping' your car.

If you just mean the computer settings that adjust for local ambient air pressure and driving style, those will adjust themselves over time, or you can disconnect the battery and turn the key to the on position for a few minutes to clear programming back to default settings. If you have your original radio, you will need the radio code after disconnecting the battery.

How much damage can a performance chip do

Performance chips likely don't harm anything... basically they alter the fuel and advance curve of the engine. Depending upon how the vehicle is used, sometimes they can give slight performance enhancement and even better fuel mileage.
If you do some research on them though, most of the advertised gains are so far out of the usable rpm range that the cost/benefit of a chip is downright foolish. (will a hp and torque increase at 4,000-5,000rpm help when the engine rarely sees that?)
On older GM vehicles a cheap performance gain could be had by swapping a chip from a heavier vehicle (like a Cadillac chip in a nova) That makes the computer think its moving a heavy vehicle and adds lots of power on the bottom end. (don't know if you can do that anymore though)
Bottom line is that they wont hurt anything but often won't give the advertised miracles they claim.

Will replacing the car battery clear the computer chip?

No, it will not clear the computer. You can safely replace you battery and not worry about the computer chip being cleared. This will no more erase the memory from the computer in your car than unplugging a computer will erase the hard drive on a PC. The ECU memory is programmed in and will not be erased. It may erase the radio code & presets and require you to insert it again but that is all.

Have a BMW certified mechanic check the cars computer I had a similar problem on a 528i the chip for the transmission had gone bad and bridging the chip allowed the transmission to shift properly if this is the case replace the chip.

Automotive computers need proper voltage at the battery in order to be properly tested or function properly. If your battery has 12v it is good enough to go ahead and test components. The system will "forgive" a slight deficit in power, but should not be tested without proper battery charge.
