Question about 2003 Lincoln LS
It wouldn't be the heater core. The flapper control, is the blend door actuator, which should close off to the heater core so hot air doesn't get in with the cold air from the evaporator. Most likely it's the actuator, not opening and closing the door. It's behind the dashboard.
